Le jardin a été créé suite aux travaux des botanistes du 16ème siècle. En 1577, l’apothicaire Nicolas Houel fonde la Maison de la Charité Chrétienne avec un jardin des plantes qui inaugura le premier jardin botanique.
En 1626 Louis XIII, à l’instigation de ses deux médecins, fonde « le jardin des Herbes médicinales » plus communément appelé « Jardin du Roi ». Il devient le premier jardin à s’ouvrir au public en 1640.
Sous Louis XIV, le jardin botanique s’accroît et devient le lieu d’expérimentation et de conservation des espèces exotiques rapportées des expéditions coloniales. Par conséquent, Fagon, directeur du jardin sous Louis XIV, commande des serres et un amphithéâtre de 600 places destiné aux étudiants.
Sous l’intendance du naturaliste Buffon (1739-1788), aidé de Tournefort, des frères Jussieu et Daubenton, le Jardin du Roi connaît de nombreux projets de réaménagement et d’extension. Le lieu devient alors un foyer scientifique.
En 1793, l’auteur Bernardin de Saint Pierre lui confère le statut de Muséum national d’histoire naturelle.
